Hi Gonçalo,
we provide the binaries for several platforms; see <http://root.cern.ch/root/Version522.html>. These are guaranteed to work.
We also have a long list of supported platforms, see <http://root.cern.ch/drupal/content/supported-architectures>. The combination of Linux and GCC >= 3.4 is supported for all known released versions of GCC.
In short: it will work just fine, nothing to worry about. The only issues might be due to external libraries.
