Yes, I create them in programs regularly.
You might try to do the following example in command line mode
and if it works, everything should be OK, in principle.
TFile *f1=new TFile("abcdefghijklmnopqrstuvwxyz123456789.root","NEW");
TTree *tree = new TTree("T","An example of a ROOT tree");
TPolyLine3D *track;
track=new TPolyLine3D(100);
TBranch *b = tree->Branch("event", "TPolyLine3D", track);
tree->Fill();
f1->Write();
